I did box squats for a few months and I thought they were awesome. My squating strength went up up up. Maybe it's good that I quit doing them after that cycle, tho.

Like any exercise when done incorrectly, it can cause injury. Some people have a tendency to round their lower back when the hit the box and are rocking back up. That would be a lot of stress on the cervical disks and could cause a disk to tear, pop, or even a vertebrae injury. You have to keep your back arched. Same with all squats and good mornings... It's just easier to stop doing with box squats since the box is supporting a lot of your weight and it takes focus away from your lower back.
